There are a lot of Anaglyph stereo photo software. You will still need to take the separate pictures for each Eye, and then process and Combine them into one 3D picture. There are few anaglyph video software because videotaping two video streams at the same time is difficult and costly.
HeavyMath Cam 3D makes 3D easy. Instead of recording two videos, capturing each to individual files and process them, live video from two webcams are processed and merged into an anaglyph stereo video in real time. You can preview the 3D effect and make adjustments instead of depending on the guesswork.

Direct
Traditionally, to make a 3D video, two video camcorders are placed on a Frame side by side. Videos are recorded at the same time, and then transferred to a PC for processing. Red filter will be applied to the left camcorder and cyan filter will be applied to the right one. Then the two videos are merged into one.
There is no way to check the 3D effect until the last step. This is a length process which requires a lot of guesswork and expertise.
